How do you color a hand drawn sketch with SAI?

I like drawing my outlines by hand and coloring them on the computer. I recently got SAI and am totally lost with it. I can sort of draw over the lines with a tool at 50% opacity, but what I'd like to do is put the lines on a separate layer and color underneath. Is there a link to a guide somewhere?
